This can be done; indeed, the complex jamo specify their decomposition,
so there is nothing wrong with using fully decomposed jamo. However,
it really is necessary to distinguish between initial and final
consonants, unless you are committed to using a final consonant
filler character in every syllable without a final, which seems
obnoxious indeed.

The current Unicode character data file says there are 23 irreducible
initial consonants plus a filler, 11 irreducible vowels plus a
filler, and 17 irreducible final consonants (no filler required).
I have copied the list here. Are there some missing decompositions?
